Functional markers are molecular markers based on the polymorphisms present within genes involved in the expression of given traits. Many gene families including transcription factors have been identified to contain certain conserved motifs. The objective of this investigation was to develop high throughout functional marker systems targeting gene sequences based on AFLP analysis. Several marker systems including RGA-AFLP (for resistance gene analogs), TF-AFLP (for transcription factor genes), PPR-AFLP (for pentatricopeptide repeat protein genes), and PAAP (promoter-anchored amplified polymorphism) have been designed and successfully tested in cotton. Examples will be presented to demonstrate the applications of the new marker systems in search for candidate genes.
